Be aware, you sometimes have to run the startup repair up to 3 times. So if it doesn't appear to work at 1st, run it again (and again). You also bring up a good tip, while installing, only have the OS drive connected. A Guy

I must have gotten lucky then, because startup repair worked the first time for me.
And yes, if you don't unhook the storage drive, I'm sure there would be a conflict and it wouldn't work. I didn't try leaving it hooked up myself, as I wanted to be sure startup repair only had one partition for saving the boot data to.

Now what happens to that 100 mb extra space? Do I have to merge it with C:?

The partition you created on the C drive now should contain your boot data, and you don't need to do anything with it. It should remain separate from the partition that has your OS installed on it.
Once you are sure that Windows now boots from the C drive you can use windows disk management, or a software like Easeus Partition Master to delete the un-needed 100 Mb partition on the second HDD and then resize the remaining partition to include that un-allocated space.
